I'm sorry to be posting again, but I didn't know how to edit my previous post.
Here is the letter that I've come up with so far:

Dear LSMSA Official:
I recently e-mailed an official at the Louisiana School and was informed that it is possible that the school could reconsider my application.
I just wanted to take the time to explain my situation. I was extremely upset when I found out that I was not accepted to the Louisiana School, not only because I wasn't accepted, but because I knew the reason I wasn't accepted was my GPA. The reason my GPA is so low is because I did really bad my freshman year of high school. I wish I could go back and do it over, but I know that I cannot.
Since the beginning of my sophomore year, my grades have picked up tremendously. After learning about LSMSA and considering my future, I was really driven to do my best in my schoolwork.
I've attached a copy of an updated school report of this year. Notice that this year's GPA was a 3.5. At the end of the year, I was making straight A's except for my English class.
I would really be upset to know that I can't go to the Louisiana School because of my stupid decisions as a freshman. I'm really hoping that you reconsider my application. I'm willing to repeat any part of the application if needed.
